I have a carpet in the bottom of my guys cage but he is still working on getting rid of worms (he is down to 2-3 worms in the slide that was examined) and so I took everything out sprayed it all down with peroxigard and put the carpet (after spraying) in the wash. In the time its taking he has to be on newspaper/paper towels and is NOT happy with that state of affairs. I was wondering would it be better to just let him pout it out or should I try shredded newspaper? I dont know if he would like that any better or not. Has anyone tried it?

I think the best substrate for him right now would be the newspaper or paper towels because of his worms. When he poops, take that out and clean the cage down really good with a bleach X water solution. Shredded newspaper would not be a good idea with his condition right now.
