I breed mice, rats and gerbils and always leave the father in with them. If the cage is the appropriate size for the number of animals in it - cannibalism generally is not a problem. Its mainly an issue when the care is not adequate. Right now I have a gerbil colony with 10 gerbils in it and the females have been dropping babies, sharing responsibilities, and the males have been thumping, and protecting the nest... I haven't lost a litter to them being eaten yet.
