Like WW said any new pop up or spyware blockers installed could be causing an issue and may need to be added or unblocked to any third party software. Firefox is a great suggestion also I have enjoyed using the mozilla firefox browser for a few years now and have definately experienced a dramatic decrease in pop ups and spyware/adaware without having third party software running in real time.
Check the basics:
clear your temp internet files and cookies every so often
regular maintenence such as disk clean up and defrag are also very effective
and of course regular scans for "crapware" spyware/adware (we had a contest here at work when first started implementing protection against spyware to see what user's machine had the most, we saw in the high end of thousands!)
Most users know most of this by now but if done regularly you should have a pretty crisp running system.
